Default Help with controller issues

I just downloaded JNES. I got a few games, and they all seem to be working fine with the keyboard. I am on Windows 7 X 64.

I then bought a nintendo controller http://www.amazon.com/Classic-USB-NES-Controller-PC/dp/B002YVD3KM

I plugged it in and then went to set it up. The A+B and Up/down were all fine.

It has select and start as 3+4 but when i actually hit the buttons they are set to 7+8.

I figure I was good to go so I started a game. I tried SMB3, dig dug, and castlevania. None of the games responded to my controller.

What am I doing wrong. Thank you for the help!

My first suggestion would be to use a better emulator. I have a similar USB controller that works just fine with FCEUX and Nestopia.
