Can someone explain to me how to set up this emulator on my DS? I've got the M3DS real cardtridge, and the Micro SD card and all. I just don't know how to set this up to play my SNES games.

Any help would be great :)

First, in the zip you should see the readme files, a .NDS file, and I *think* a snemul.cfg (it should anyway). Make sure snemul.cfg goes in the root directory of your SD card. Then, put all your SNES games into a directory called /snes/ the root of your SD.

The .nds can go anywhere. You may need to DLDI patch it first (many slot-1 cards like yours will automatically patch the file on load, so if it doesn't work, you need to DLDI patch). DLDI stands for Dynamically Linked Disk Interface. It's a way for homebrew to support all the tons of DS flashcarts...the DLDI patches are each individual drivers for the various flashcarts (allowing read/write access to the flashcart).
