So yeah, I was bored out of my mind earlier and decided to make this:
http://panicus.googlepages.com/nespal11.zipNES Palette Compendium</a>
It contains a bunch of NES emulator palettes, mostly ripped by myself.
There are also some user created ones as well.
For those afraid to download the massive 17KB file, it contains the following:

For the handful of people who care, I've done some updating to the archive. Changes are as follows:
v1.2: ADDED: DarcNES.pal
REMOVED: [SMYNES and Scphune] - Identical to NESticle.
[80Five] - Same as LissNES.
v1.1: Duplicate vertical column in Nofrendo.pal corrected.
New link is http://panicus.googlepages.com/nespal12.ziphere</a>.

Schpune actually uses the palette Fx3 made from the Rockman somethingorother for PSX.

I don't remember the name of it! <img src=smilies/laff.gif>
Rockman Complete Works or something. Vagla featured the palette in his Art of Romhacking doc a while back.

In the latest Schpune I changed the $xDs from grey to black -- but aside from that, that's the palette I'm using.

Yeah, you're right; they aren't the same. Apparently the file comparison utility I used sucks shit (It's still saying they're identical).
SMYNES *does* use NESticle's palette, and the 80Five/LissNES palette sharing is confirmed, though.
I've readded Schpune's palettes:

Or are they more like the color changing thing that the Super Gameboy had?

Didn't SMYNES have a large variety (10 or so) of palettes to choose from? I remember getting the #7 palette from SMYNES and using it in loads of emulators for a while.

I'm not sure; I ripped the default palette from it years ago, and it keeps bitching about being a timed demo when I tried it last. But the default is most certainly identical to NESticle.
Also, I did comparisons of them all, and it turns out only a few were truly unique, so I whittled them down quite a bit (fwNES and LoopyNES shared the same palette, for example, only with differences in the xD-xF ranges, which aren't used anyway).
Here's the absolute last version I'm going to compile (I'm sick of palettes already):
