Ok, so I downloaded Lufia 2, and wanted to play the special mode, so I downloaded one of the zipped .srm + .frm files. I unzipped it to my Lufia 2 folder, but when I run the game, there are no saved files.
I tried getting other .srms and renaming them, but nothing seems to work. I'm a newb and I probably didn't do something that is really obvious, but any help is appreciated.

If it's the saves from this site, then I know they work, I tried them myself so I could have easy access to the Ancient Dungeon version you can access after beating the game. As Bmecoli said, have you renamed the sav files to the name of the ROM?
Also, make sure they are in whatever directory Snes9x stores saves in. I know that's the same folder as the ROM by default in Zsnes, but I'm not certain about Snes9x, although I'm sure you can reconfigure it somewhere in the GUI.
